Yeah, it's not obvious for a lot of languages. Come to think of it, I don't even have Pyth installed locally on my computer; I just use the online environment whenever I want to write something.

For R, save it in a file with the extension .R and run from the command line with Rscript.
For C/C++, compile with gcc or similar, then run the executable from the command line.
 
For (character), save it with the extension .(character) and run it from the cmd line with (character)script

If you're going to do a fastest code challenge, you can just specify that answers need to include instructions for how to run them locally.

How about a hack-my-pi challenge? A script on my pi reads the challenge answers every 8 hours and runs them with a time limit and no privileges. The submission to consistently mess up/shut down the pi wins.
