@ChristianHupfer I changed the most annoying bits to make it less suicidal. For example the hard coded names instead of contentsname. And the margins that were done using vmargin.

Hi everyone, can you please help me insert a label for the chapter in appendix? all versions of \ref (with packages and so on) constantly return a refernece to the last section and I'm stuck... The definition of my appendix is in my questions... I don't call the \chapter{} explicitly, can it be because of this?

@Himura The difference between \refstepcounter and \stepcounter is that the latter does not set the current reference. You want the former when you expect \label after its usage. So, if the counter to be stepped should not influence the current reference, use the latter.

So it appears that pdflatex must be called with the correct, case-sensitive name. Creating a symlink with a different name causes it to fail. Calling it with the wrong case (e.g. pdfLaTeX) on OS X causes it to fail looking for pdfLaTeX.fmt (note that OS X has a case-preserving but case-insensitive file system).
Can someone give me more information on this, preferably some pointers to pages describing this behaviour?
Can someone also verify if the case sensitivity trouble is present on Windows as well?
Someone ran into this trap with my Mathematica package that uses LaTeX and I want to write a good troubleshooting article on it. They configured it to call pdflatex as pdfLaTeX, which caused it to fail.
@Szabolcs most likely it is the kpathsearch file lookup that is case sensitive. (just a guess:-)
@Szabolcs cygwin similarly runs over the windows case insensitive file system so tex itself would see pdfLateX.fmt as pdflatex.fmt (if for example it was in the current directory) but kpsewhich fails to find it see :
$ kpsewhich --engine=pdftex pdflatex.fmt
/usr/local/texlive/2016/texmf-var/web2c/pdftex/pdflatex.fmt
<works>

$ kpsewhich --engine=pdftex pdfLaTex.fmt

@David Do you have a link to some page explaining that pdftex looks for a format file which has the same name with which pdftex was called? (I.e. the effect of symlinks with different names)

What is the new1font?
@MaestroGlanz It's a very old package that was needed around 1993, during the transition from the original LaTeX font selection scheme to the new one. No need to use it after 1995.
I was 4 back then.
