The HDD just has Steam games, ~/Downloads is symlinked to a folder on there, and also I think I have pictures on there
It's not accessed very often.

Solution: Don't use Elementary OS.
 
But you have to spin it up every time it is. Spin count is one of the primary risk factors for early HDD death.
