I'm confused (by reading the manual) which of the three lines actually belong
e.g.
whether the first two are alternatives (use either or) ?

so tikz actually understands pgfplots.<library name>
or pgfplots can use tikz syntax
And the author of the externalize library and the pgfplots package is the same person
but he wrote the externalize workflow mainly for tikz.
however pgfplots needs a few changes here and there so he has an additional almost-copy library

does the command line command pdflatex -shell-escape filename "turn on" / "permanently allow (until notified otherwise)" the make-file thing ?
or is it a per-run setting ?
 
@nuttyaboutnatty It's per run but the security concern is not that important. Because something needs to run it. If you wrote the .tex file you know that you didn't include a malicious part in it so that's safe for sure. Otherwise it has the same security hole as your computer has for running any other .exe file
In other words if something can force pdflatex file to run it can run other .exe files too. Or you download some shady .tex file from somewhere and it executes a bat file. The risk is comparable hence it's not that much of an issue
well in linux maybe different but in Windoze that's about it.

@nuttyaboutnatty If you don't like having shell escape turned on forever. You can compile your figures using the standalone class one by one and include the graphics later
Then you would have standlone pdf images of your figures and you can instead use the regular \includegraphics{...}

I have roughly 19 tables (in two inputted chapters) which take a bit of time...
why avoid? wouldn't you're work especially be a candidate for externalization?
isn't it neater?
(and potentially/hopefully quicker?)
