@fredley Yes. That's because they both do the same job and the initial setup phase can't depend on cygwin already being there.
Really the biggest shortcoming of setup.exe is the somewhat limited selection of packages rather than the fact you can't call it from the same terminal it sets up.

Still processing this news. Intellectually, it sounds like a great thing, career-wise. Current kneejerk reaction, though, is that I feel like I'm getting sold like a side of beef.
For example you'll still need to have access to the company systems, but since you'll be a contractor you might lose some of it and might need to fight tooth and nail to gain it back
You might also lose access to office amenities like company canteen
or just employee only benefits and events in general
The company will have to/want to limit the amount of access your contracting external company has to its production systems and data e.g.
This makes debugging harder as you have less data to work with and it's all made up and doesn't reflect reality at all (at least in a company where you CAN talk about prod and dev environments)
The company is likely to have legal/contractual obligations to make it so
at least given enough time
You're probably going to have to deal with somebody who is just going to require this out of you no matter how impossible it actually is, and if you can't deliver, she'll just threaten to cut your contract. Again, in your case, a mostly empty threat.
But still you're probably going to be looking forward to being stuck working at that company (since you still are the only ones with any clue with what's going on there) with only mostly additional annoyance and limited decision making possibilities.
@Frank You should consider however for how long you're going to have to be chained to that company since, again, you're the only one(s) with the necessary know-how.
So long as you're still there I don't know how much career there is to be made.
But when I told my new boss that I expected my accomplishments over the last year to be recognized, he told me that's not how it worked. So I expect they're angling to keep me at my same salary, as that's the lowest they can go.
