Even in Viswanatha astakam, Adi Shankara wrote it as वाराणसि
 
@TheDestroyer But while talking people also say वरानसि , just for ease , but ण is prominent word , not न . its like regional style of pronunciation. In UP the hindi lan. style is quite different than mumbai style.

i.e. western indian hindi style is more refined than of north , UP , Bihar etc.

I think Vernacular languages such as Telugu, Kannada, Marathi retained original Sanskrit sounds.
