So I have a dilemma: do I make the Javascript code complicated and make the API simple reflection, or do I make the Java code complicated, and make wrappers for basic IO things?

yeah you're probably right, just make a bunch of wrapper classes
 
Java is better equipped to handle large tasks like that, whereas JavaScript is more likely to use up extra browser memory and hang the tab
