I have never understood the love for classicthesis. The design is ugly, both graphically and internally. It allows for certain (very limited and specific) modifications by default, any other changes are really painful.
Just to mention a couple of the flaws: Exactly two fonts are preset (why?!), ...
@DavidCarlisle "People interested only in the nice style and not the whole bundle can now use the style stand-alone via the file classicthesis.sty. This works now also with "plain" LaTeX.
@DavidCarlisle Interestingly, this seems to be XeTeX-specific though I can't work out exactly how to get LuaTeX to read the various \Umath... things without all of luaotfload (the bar placement is the same in both cases but neither has \Umathradicalrule with the 'simple hack' loader)
@DavidCarlisle Probably for the moment I won't worry about that :-) The idea isn't to get 'everything right', it's to make sure we can at least switch into math mode without an error. There are lots of parameters that really need to be set: one for the team meeting!
@JosephWright yes agreed, also I notice quite different handling between luatex and xetex anyway (eg double accents \hat{\hat{f}} work in one and not the other (without the ams double accent hacks)

@PauloCereda I have the fix: after loading newfloat add the line \makeatletter\g@addto@macro\newfloat@list{\@elt{algorithm}}\makeatother so each \chapter command will write \addvspace{10\p@} also in the .loa file.
@egreg yeah, there are more in the paper. Basically, the author knows two math environments: \[...\] and array. Everything is built of them: matrices, cases, eqnarray, multiline equations, ...

@PauloCereda A different fix would be to redefine the algorithm float using newfloat features (but of course you lose the rules typical of the algorithm package)
@Vrouvrou you load almost all the packages twice so it is twice as long as it need be, and force dvips options everywhere so the document can't be used with pdflatex? and load geometry package but then set the page dimensions by hand.

@Vrouvrou as I haven't seen any of your document I'd suggest just starting \documentclass[11pt,a4paper]{article}\begin{document} and then just add lines to the preamble if you need them.
@Vrouvrou in case you don't want to follow my (excellent!!!) advice of starting from an empty preamble, at a minimum delete the dvips option and the \special commands, so that your document has a chance of working correctly with pdftex.

@Johannes_B \chapterimage is defining \thechapterimage, which is empty then, of course, if \chapterimage is never used. Now \thechapterimage is used a lot of times as being the argument ot \includegraphics -- rubbish definition

@PauloCereda sounds like not having an account is good. he did get a minecraft mod maker program thing the other day, kind of interesting really it's a graphical thing that lets you design new blocks and assign actions and things to them but then you can get it to show you the generated java code for the mod then it packages it up as a jar and it works.
@PauloCereda minecraft is scarier now as it seems most mods get distributed as ms self installing exe files when it was a matter of dropping a .jar in a .minecraft/mod directory it seemed relatively safe but downloading a exe from some random add-laden addfly wiki page and being told to run the file seems... dangerous.
@DavidCarlisle Really? It's been a while since I played. Even then, I have it on my Mac, so I believe it's mostly Java. I once heard a good thing to have is something called FTB (Feed The Beast).

@PauloCereda well the company got bought by you-know-who and seems that things moved to "simplified" one click install, I haven't played in ages (not got it on this machine) but M does ask if it's OK to install things and last couple he's found I had really no confidence in the files at all. It's still all java really so all the exe is probably doing is unpacking itself into the right place, but it seems a lot to expect people to trust that's really what it's going to do:(
@Johannes_B It's ok if people think, that the question in too broad. I still think that there are general recommendations that can be helpful, like use amsmath instead of the default LaTeX environments. Or use geometry to change the page layout instead of the pure LaTeX codes.

@egreg: I once saw something very curious that almost make copy your Kant code logic into a new package: there was this comedian in the late 80's from a group named Os trapalhões; he used to end words with the is suffix. He was very funny. I once saw a lispum generator online based on his discourse. :)

@DavidCarlisle I'm not sure we're understanding each other: the OP needs something like blockarray because of the headers above the columns. Highlighting the column succeeds, but the problem is that the delimiters are too short.
@egreg as i say that wasn't clear from the question, if he asks for that i'd just put the headers back with a hidden row or tikz or some such. If you want to edit blkarray to modify the delimiter scaling you are welcome to it:-)
