It's more about your reputation with the various factions.

@Unionhawk Yeah, the only thing about bad Karma is that a few companions will leave if you talk to them too often with bad Karma.

Which you can avoid by just not talking to them.

However, stealing from factions will penalize your reputation with that faction if they see you.

Operative clause being "if they see you".

In fact, you can kill members of factions and not suffer reputation loss if you're [Hidden], they're alone, and it's a one-shot kill.

And by "alone", I mean "no one can see either you or them at the moment of their death".
