I'm trying to make an rsync command that copies my Home folder to the new one - I backed up my old one to an external drive and am copying from there.

Here's what I have:
rsync --progress -r /media/ALEXPOULOS/backup/alex/ ~ /home/alex
because I backed up my home to my external drive
I let it run for a while and then I realized not only did it back up everything from the my old BUT also made a dupe folder inside the /home/alex dir also called "alex" which contained all the same files and in turn caused my Hard drive's free space to go from 160GB - 1.5GB
@AlexPoulos add the --partial flag
you will need that in case connection drops for a moment

it not only restores to the Home folder, but creates another Alex folder and contains all the same files

We don't help anyone with bugs or bug reports. your problem was a bug as it wasn't intended to happen. The actual procedure is to find a workaround with how to solve your problem and then filing a bug report on Launchpad so that the developers can fix the bug and prevent it from happening to others.
Ask Ubuntu is not intended to solve bugs. And, your case was 12.04, which is not even released yet.
