Well it's an indicator of what the problem is. The source image probably has full alpha support, so only picking out the pixels that are fully transparent would be weird either. This way you know that you first need to adjust the format of the target image

an even smarter thing to do would be to just paste with the transparency
just because the file format doesn't support the transparency doesn't mean the editor can't
the editor already allows layers, where the format can't
it jsut flattens them on save
the transparency could be dealt with in a similar way
or it could mix in the transparent regions properly on paste
pasting the checkerboard is wrong from any point of view
Maybe it's fixed in 4.0
