Oh yikes...it looks like we have ~1500 watchlist changes that each take up >100KB on disk. Or more precisely, there are ~1500 git objects that large on disk (note: different than the raw object size), and the vast majority are watchlist changes.
I wonder if we crossed some limit in git's object compression with the size of that file...
It looks like the repository size is increasing at a rather alarming pace

Okay, it's not quite as alarming as I initially thought, once git gc is run. I simulated adding 100 watches (100 commits each adding a watch-like line to the end of the file):
Before: 332 MB (348,708,536 bytes)
After: 373 MB (391,405,884 bytes)
After + git gc: 333 MB (349,732,447 bytes)

It's possible that there are change patterns that are particularly bad for repository size, but a simple appended line only seems to add ~10KB.

@RyanM The .zip file for the repository when downloaded from GitHub is 720kB. The numbers I see for a straight git clone are similar to your starting number, but about 10MB higher (i.e. 342MB). If you run git gc --aggressive, then the total repository size drops to 40.5MB (42,509,844 bytes). A quick search didn't turn up a way to have GitHub do that on their servers. I can understand that, because it is quite compute intensive (minutes with multiple cores).
While it really only needs to be done once in a long while, I'm sure that some people would abuse it and set it up to run many times a day, even on each push/build.
I did look at this a bit a while ago. I've considered adding git gc --aggressive to something which SD could do on the local repository, either by command or periodically. The reason for considering it is that for the instances which I run off of a RAM disk, I noticed the repository grew substantially beyond what I'd expected, which resulted in me needing to increase the size of the RAM disk.
Overall, it was something which required such substantial, and sustained CPU capability, and preferably is done when not performing any other operation, such that it isn't really something we would want to run while an instance was active, unless using nice (or equivalent).
As to the repository on GitHub, the only effective way that I've seen suggested to get the version on GitHub to have had git gc --aggressive run is to delete and recreate the repository.

@Makyen It might be something which would be reasonable to allow to be run from MS on a standby instance (i.e. when the system is quite unlikely to be used for anything else), if the instance owner has set something in the config file. OTOH, it's certainly easier to leave it be something that's run manually by the instance owner, if the owner knows about it.

@Xnero I assume that it's because if it knows that it only needs the most recent 5 commits from two specific branches which it already has indexed, then it just grabs those 10 commits. Further I assume, that if you tell it to get --all then in scans through the entire repository to make sure that it didn't miss any. Or, at least that would explain what happened.
Without having seen what actually happened, I'd have assumed that there was an index of all the branches and that it would have just looked in the index and picked out the five most recent commits in each of those branches. It was probably assumed by the person who wrote the build .yml file that that is what was going to happen.

@Xnero At least from my POV, the easiest way is to update the HEAD reference for the master branch in a local fork of your repository and then push that new reference to your GitHub repository. IIRC, I've previously given you the sequence of git commands I usually use to do that task, and which I have programmed as an added tool in Git Gui, so it's just an entry on the tools dropdown menu which I click on when I want that to happen (often at several points during working on something).
