looks like the production order and the actual story order are too mixed up to allow for such subtleties to be easily understandable

The production order is almost the same as the release order of the novels

Only exception that comes to mind is Kizu still not being animated yet

then I don't get how it wasn't obvious from the series

first season omitted a lot about Shinobu and Koyomi's relationship

The anime doesn't include everything in the novels

the novels…

And Kizumonogatari not being animated means the entire backstory between Koyomi and Shinobu isn't shown.
