TBH, the other answer you wrote I didn't really look at, because it was much after the time I asked the question, and I'd have to go load all that stuff back into my brain. That's one reason I don't like asking questions much. You feel a responsibility to look at all the answers, even if they come years later.
I did upvote it, though.
Also, I really hate those Biology databases. I only look at the things if I have to. No offense intended to the people who work on them.
@WYSIWYG I would still be interested in elaboration on the motif question, if you have anything to add. I have found it a particularly confusing bit of terminology.
@WYSIWYG I was working on a specific paper. I got it rejected twice, the second time with useful comments (from a Bayesian statistics journal). I did some work revising it, but I haven't resubmitted it yet. Other things got in the way, unfortunately.
I think all those questions are related to that paper.

@FaheemMitha On this one, 4 not including the PI. I did 98% of the work though. The others all contributed, they should be authors, but far, far less so. This is my baby.
@FaheemMitha I used one script written by one of the coauthors, and two of the others made a database out of the results I generated. Everything else is mine.

The actual code-writing is a fast job for me but to think about the entire flow is time taking. But much more than that is experimental stuff and waiting for your orders to arrive :P
