@FaheemMitha very sorry for being a prig.. You have many questions that have no accepted answers. Are you expecting some more info?

@WYSIWYG Which site are you talking about, Biology?

@terdon seventh son of a seventh son :D
@FaheemMitha yep

@WYSIWYG ok. checking.

@FaheemMitha U&L is your primary site??

Ok, I asked 4 questions. It's true that I have not accepted any of them.
@WYSIWYG I guess you could say that.
I also spend quite a lot of time on the tex and academia sites. and of course everyone looks at SO.
@WYSIWYG I see you answered two of them. One of those was kind of left hanging...

1:26 PM
@FaheemMitha Yeah I look at SO quite often and most of the time I get answers without asking a question

I'm confused. So, you are saying that all of the RSS and the included heptamer and nonamer are motifs? I had the impression that the RSS contains motifs but are not themselves motifs. — Faheem Mitha Nov 11 '13 at 13:05
TBH, the other answer you wrote I didn't really look at, because it was much after the time I asked the question, and I'd have to go load all that stuff back into my brain. That's one reason I don't like asking questions much. You feel a responsibility to look at all the answers, even if they come years later.
I did upvote it, though.
Also, I really hate those Biology databases. I only look at the things if I have to. No offense intended to the people who work on them.

That's fine.. I just asked.. Not compulsory to accept
I thought you are not visiting the site at all.. sorta exiled yourself :P but I saw you here so I asked

@WYSIWYG Oh, I'm on chat. But I don't actually visit the site very often. I'm not a biologist, you see.
I think I entered a little while ago, and just stayed here.
Some of the rooms are just streams of drivel, but this one seems reasonably on topic.

@FaheemMitha Are you doing research in bioinformatics?

@WYSIWYG I would still be interested in elaboration on the motif question, if you have anything to add. I have found it a particularly confusing bit of terminology.
@WYSIWYG I was working on a specific paper. I got it rejected twice, the second time with useful comments (from a Bayesian statistics journal). I did some work revising it, but I haven't resubmitted it yet. Other things got in the way, unfortunately.
I think all those questions are related to that paper.

1:37 PM
okay. I shall look at your motif question.

Unfortunately, I'm working on it alone, so that doesn't tend to be a recipe for fast progress.
@WYSIWYG Ok, thanks. Don't feel you have to.
@WYSIWYG do you do bioinformatics?

@FaheemMitha a little bit. It is not a part of my main project. Mostly related to NGS analysis
My project is towards the mathematical modelling side of computational biology
but I help out other people with bioinformatics stuff. Small side projects

@WYSIWYG NGS?

Next-Gen sequencing

@WYSIWYG Yes, I once did a mathematical modelling thing as well. Not very interesting. Mostly writing code.
@WYSIWYG I see. Whereabouts are you located?

1:45 PM
@FaheemMitha right now in my lab, in swimming pool in half an hour :P

@WYSIWYG I meant country. :-)

sorry for the joke... I am in India

And swimming pool doesn't really narrow it down.
@WYSIWYG Really? Me too!

@FaheemMitha where exactly?

Whereabouts in India? Not a lot of Indians on SE.
@WYSIWYG Bombay.
Unfortunately now called Mumbai. But you already know that.

1:47 PM
@FaheemMitha I'll be in Bombay tomorrow
:P

@WYSIWYG So, are you in Pune then?
Or do I need more guesses?

Yes.. But I keep going to IIT
Tomorrow it is for a different purpose. I have to travel again to Delhi

@WYSIWYG Oh, busy. IITB?

yep.. Why you work there?

Are you in a university or research institution, or in a lab?
@WYSIWYG no

1:49 PM
I am in both - I have 3 research advisors :P

@WYSIWYG Oh, so you are a student?
Univ of Pune?
Assuming there is such a place.
Ok, time for dinner. Take care everyone.

yes PhD 5th year.. No IITB

@WYSIWYG You're a grad student at IITB, but you live in Pune?
Is that common?
Incidentally, are there a lot of Indians on the Biology site? There are hardly any on U&L. Ditto for TeX.

Not very. Mine is a sort of a collaborative project

@WYSIWYG Oh, I see. Do you do wet lab stuff, or more theoretical?

1:53 PM
@FaheemMitha When I joined for PhD very few universities in India were offering PhD admission to engineering graduates (without masters)
For 3 years I worked on wetlab mostly. Now just theoretical
@FaheemMitha where do you work
@FaheemMitha I haven't seen many here too.. Perhaps I never asked..

2:16 PM
There may be loads, I had no idea that @WYSIWYG is Indian for example, there's no way of knowing from username or avatar.

@WYSIWYG I don't. I'm unemployed.
@terdon True. But I doubt it.
@WYSIWYG for context, I used to work at Duke. That's where my projects originally came from.
@terdon you can sometimes tell Indians by their terrible spelling, punctuation, content, and bizarre way of asking a question.

Quite a few actually. At least one at 3k rep. @WYSIWYG is not listed though since it only checks those whose country is listed in their profile. There will be many more if we go by geoip.

@terdon yes, I know there are a lot of Indians on SO.

@FaheemMitha You need to set the site to Biology
Note that it also counts Indiana though.

@terdon I did.
@terdon Wow. Impressive job of pattern matching.

2:36 PM
@FaheemMitha mysql LIKE statement...

@terdon oh. Serves them right for using MySQL.

And WHOHOOOOOOOO! My paper was finally accepted by Nature Communications :)
@FaheemMitha Or SQL or whatever, I don't know. I just saw it was a LIKE statement.

@terdon congratulations.

:)
It's got an IF of 10.7 so it's not that good but hey, it has "Nature" in the title :)
Anyway, it took >9 months to get the damn thing published so I'm a happy camper.

2:59 PM
@terdon Is that a bad IF?
Multiple authors, I assume?

3:15 PM
@FaheemMitha No, it's pretty good. Just not stellar.

@terdon Ok. I have no idea, you see.
Some number is a stupid thing to care about, though. But I guess the bean-counters care.

@FaheemMitha It's a spectacularly idiotic thing to care about, but yes, some (many) people use that to judge the quality of your work.

@terdon well, it's a wonderful world out there.
So, how many co-authors did you have on that one?

3:34 PM
@FaheemMitha On this one, 4 not including the PI. I did 98% of the work though. The others all contributed, they should be authors, but far, far less so. This is my baby.

@terdon I see. 98% is a lot. I've noticed if people are not first authors, they usually don't want to do anything. Which is not ideal.
Well, people I've dealt with.

They did nothing for the actual paper but some of the work I did was based on stuff they did so they were included. And correctly so.
I mean about writing.

@terdon Oh, you mean you did 98% of the writing? What about the coding? That is a major major time sink. Probably upwards of 80% of the time I spend.

3:59 PM
@FaheemMitha I used one script written by one of the coauthors, and two of the others made a database out of the results I generated. Everything else is mine.

@terdon ok

1 hour later…
5:10 PM
@terdon You said "Mature Communication".. For a moment I was wondering what kind of research you were doing ;) haha
The actual code-writing is a fast job for me but to think about the entire flow is time taking. But much more than that is experimental stuff and waiting for your orders to arrive :P

@WYSIWYG lol, yes, I meant Nature of course.

6:11 PM
@WYSIWYG I find that code writing is anything but fast. And that's not taking into account bug fixing.
