Ah, alright. That's what confused me.
 
I used (col, row) which is more standard in maths (I'm a mather, so it seemed more intuitive to me ahaha).
 
Yeah, it's intuitive to me too. But in linear algebra, matrices are indexed (row,col), and it's annoying D:

The red letters are rot13 pairs
The message was 'join rot13'
So you need to put the pieces together in such a way that the rot 13 pairs are right next to each other
 
Yeah I noticed that, I was looking at them rot13ed and they reordered but didn't change
just didn't figure out what to do. ahh!

I really love trying to put in a lot of layers into a single thing
 
At first I had tried using the rot13ed letters as "portals" to go around the original grid. That almost worked, but missed the (6,6) in the tail of the R.
Then I tried overlapping the rot13ed letters, but that led to too much of a mess.
 
The portals in original grid can be ruled out due to the 6,6 in the corner, yeah.
 
I knew I was going to have to traverse a path with the "walls" blocking me, but didn't know how to arrange the pieces. I eventually did figure it out though - overall, very fun puzzle!

You should try them! A lot of them are doable online.

Yeah! For instance, the MIT Mystery Hunt is mostly online - only a few puzzles need you to actually be there in person.
And then there's the Mezzacotta Puzzle Hunt from a few months ago, which was all online.

@Deusovi Yeah, I'm sure it could. They don't have to be ads for things like other SE sites - as I understand it, you can advertise pretty much anything there, even if it's something you're involved with.

It might depend what kind of maths problems.
Maths is very deeply about both logic and intuition, but different areas of maths use them in differing proportions.
