jeq, JMP and Glorfindel are users with more than 1000 helpful flags. (I hope I did not miss somebody.) That seems quite an impressive number to me.
It is true that users with 3k+ reputation can cast close votes - which is something where they could possibly use flags if they were below 3k. So this type of action on longer increases their flag counts. But even if some portion of the flags of these users comes from such actions, getting to 1000 flags is still impressive.
