Q: Two installation of Magento 2.1.7 each has a completely diff style-l.css

which theme you are selected
both setup are luma theme?
@Sagar, I have my custom module set up parent like this. <parent>Magento/luma</parent>. Yes both of them
Ooh I found something that could help debug this. I notice when I run php bin/magento setup:upgrade then style-l.css changed back that means if you check the diffchecker it's using the one on the right. with smaller width.
Are you create your custom theme?
@Sagar, Yes I have created a custom theme, if you look at my answer I found what was triggering the changes to styles-l.css but why it changes that I don't know and I would like to.

because every time you run upgrade command or static content deploy command it is replace your style-l.css and style-m.css
Ok have you tried to add _theme.xml in your theme and them run upgrade?
first of style-l.css and style-m.css download pub/static/frontend/yourtheme/css folder
and add your custom theme
app/design/frontend/Companyname/themname/web/css folder
after add in
app/design/frontend/Companyname/themname/Magento_Theme/layout/default_head_blocks.xml

I think there is a misunderstood here I am not asking how to create a custom theme
I am confused about why when I have web/css/source/_theme.less in my custom theme
then style-l.css is diferent>
when I run upgrade
specially the width of the columns changes from 20.83333333% to 16.66666667%;
and so many other styles changes...
