Stock Android (pretty much vanilla on a Nexus 5), also rooted
However, MTP works flawlessly for me.
Since the phone doesn’t have a slot for SD cards or the like, it would be quite problematic if it didn’t work.

None. However, you have one: Because MTP doesn’t seem to work, you cannot access the phone’s internal storage via USB
