Science fiction lets you do really weird things that you couldn't do with other genres, simply because readers have a more permissive buy-in, a more willing suspension of disbelief.
 
So for example, in the Eccleston season, the episode about WW2 is not moral fingerwaggling because while the episode is set in London during the Blitz, it's just a setting for a creepy story about an alien thinking Humans always wear gas masks. The episode about reality TV however, is moral fingerwaggling because the Doctor clearly disapproves of this. However, I can't remember another episode like that in S1

And because science fiction lets you do really weird things, there's a way to draw attention to aspects of humanity that you either couldn't do in other genres or it'd come across as so contrived as to break immersion.

@Ash I started watching Doctor Who as essentially just a "monster of the week" style show, where the Doctor travels through space and time, comes across an alien who threatens a group of humans and/or other aliens, either intentionally or not, and at the end of the episode the Doctor figures out what's going on and fixes it with a clever plan. Those are the episodes I like the most
... And I think I just figured out what my problem is. It's not the moral fingerwaggling, it's the episodes where other humans are the monsters, not where an alien causes the conflict

@Nzall Depends on which trilogy you're talking about. The original had a lot of anti-imperialist imagery. The prequels had a bit about politics and blindly following tradition. The sequels had... a little bit of blindly following traditions.
