@b3m2a1 have you tried to build a paclet site with paclets that have multiple paclet info files inside? It seems that BuildPacletSiteFiles assumes the first PacletInfo in .paclet it the PacletInfo, regardless of the directory structure. So despite having top level PacletInfo it keeps building the site based on deeper dependencies PacletInfo...
