The only scenario in which not knowing would keep her safe is a case where she's harmed/kidnapped specifically because she knows. And I find that hard to envision.
If some villain starts rounding up everyone who knows The Flash's secret identity, he's going to have his hands full
but the villain would have to know that she knows
which is more obvious if she's actively working with him, but just knowing doesn't inherently put her in more danger.
