If it is not then running one instance per (real) core might improve or even double performance. If it is MT, then you are likely slowing things down.
We didn't develop it, and don't have access to the source. And thank you: that's a good question for us to pose to the professors / developers, who originated it... (though we may not get a response until tomorrow, and don't want to lose a processing day).

You can test it. Start one instance on a dual (or more) core host.
Go to the task-manager (windows) , start `top` (unix), or whatever your favourite tools is.
If it already uses multiple cores then starting a second instance is not likely to speed it up.
If you see one core at max and the rest at idle then starting a second instance might double speed. (assuming you do not run into new limits, such as filling all the memory, maxing out the disk, etc etc)
Or, in non-computer terms:
See it as reading and translating a book.
You have one person (say a secretary, or a CPU core) doing that.
If you read use multiple book (program instance) and multiple secretaries (cores) then things will be faster.
However you add more simultanious translationsthen there are secretaries (cores) then the secretary will have to switch a lot between books. Putting book A way. Reading a page from book B, translate it. Put book B away, get book A, translate from book A, put book A away, ... Much less efficient.
Yes: with 2 concurrent runs, so far, the run times are comparable (maybe a bit slower for a single instance), and the CPU usage has not changed (still about 12%), and we can see in Task Manager that the CPU % spike is alternating it's "jump up", between the two processes.
Our big question (probably for someone who knows the app) is whether concurrent runs on the same machine pose any problem for the data / results.
Understood -- thanks. We're ok if both processes running separately took 30 mins apiece, and together do not finish for 45 mins, because the total run time would have decreased from 60 mins.
I only see a few solutions:
1) Get access to a faster machine. (which may not be possible)
2) Run on a few machines (one instance each)>
3) Start earlier. (which is nice for future things, but useless for you right now)
4) Reduce the dataset
As for 4). This kind of problem sounds like something which uses a lot of memory, which means it might be memory bound. So use an appropriate CPU (Ancient opterons will do, or modern core iX intels. Not a core2 or earlier Intel)

Actually doing all but 1, already. (The totally loaded workstation that we started on was probably the fastest -- running faster than the 2 servers we are now also running it on.)

We wanted to process 30 sets, but at this point, will be lucky if 5 are done.
They're development servers I manage, and nobody else is on them. (This is all helping my daughter with her project :) ...she's got the problem, and I've got servers nobody's using this weekend.)
The other two grad student in this project have (1) a mac -- won't run it, and (2) a way old windows laptop, that doesn't have the disc space for it.
If you had enough time (doubtful) I would start by analysing why things are slow? To much data, need a lot of CPU calculations? Needs lots of work space (RAM), etc etc. Then select the best computers for the task.
But at deadline minus a day that is a tad late for that.

Based on my daughter's explanation today, the nature of this kind of DNA statistical analysis is that you start out with the most pertinent sequence (like for traits you're trying to find the evolution of), and compare strands of possibly-related organisms/samples, and use the statistics to come up with a probability of relationship.
Then, if you're not close enough to 100%, you add more data (more strands from organism A and organism B), and, as long as the probability of relationship is continuing to go up, you keep adding data until you get to 100%.
So, you don't always know how much data will be required.
