Though the automatically generated instructions are really dumb at times.
Like, really dumb.
Let me illustrate...
They will sometimes tell you, "go connect the green and the brown brick to the long yellow brick underneath them", then "put the long red brick on top of all of them" and then, in step 3, they will tell you "now put the 1×2 yellow brick in the gap between the brown, green, red and yellow brick".
And I see no way to fix the instructions manually. Did a couple searches for other tools, not very promising.

I only ever tried that design tool available from the LEGO website. It was nice, but only had like a couple hundred different pieces, and most importantly it required a minimum screen resolution of over 9000. Seriously, I could only see one half of it at a time. On my 82-cm monitor.
They seem to have fixed the former problem, and ½ fixed the latter. fingers crossed
Suffice to say that LEGO themselves use a completely different tool internally.

they also have a team of people dedicated to instruction design
I'm sure their tool requires weeks of practice to get even somewhat proficient
but once learned, can do crazy things
 
Those are industry designers with PhDs. They can use CAD tools in their sleep.

designing a new part is a bit like adding a public API to your operating system. You could be stuck with it for years later.

I'd say it should depend on how the part is meant to be used. Is it like a flag or flap? then it's fine like that.
@RegDwighт No but they are worried about part stress. I have noticed that some of my collectible minifigs have had their hands loosen from holding bar-sized accessories.

I have little jars of small parts. a jar for 1x1 plates, a jar for small tiles, a jar for big tiles, etc. When I have lots of one part in one colour, it gets its own jar
But what I really need is a huge shelf/drawer system
and a robot to put things away
 
And other places, too, they are usually used to support other things, by design, and get lost underneath those. What do you care if your balcony is resting on turquoise or dark turquoise or medium blue slopes.

Actually I wish I had a better place to put this sort of thing. There isn't a room in my house well-suited to having a large collection of lego.
The only "play" area is the "office" which is L-shaped and a traffic area and visible to guests. So I like to keep it tidy.

You only start running into problems with huge-ass parts, which is why I try not to buy those in the first place.
