@PauloCereda It seems to be doing what it's supposed to do. Maybe it can be improved to use LuaTeX's kpse functions when looking for the .bib file; and to give it a switch for telling only about undefined keys (which needs only to scan the .log file).
However there's another problem: if the document uses \include, then the citation keys can be in the secondary .aux files that the main one reads via \@input. So, for any \@input{chapter1.aux} instruction, the script should examine also the called file.

@MarcoDaniel I guess it can be refined. Basically I accumulate \cfrac{1}{<number>+ in one token list (the brace is actually \iftrue{\else}\fi to keep TeX happy) and the corresponding closing brace in another token list (as \iffalse{\else}\fi). At the end I append the second token list to the first and expand. I wrote it in classical LaTeX some time ago, and translated it recently, as I'm writing some notes about continued fractions.

@MarcoDaniel The OP included a PDF, and I assumed it's of size A4, which is the same height I put into the MWE. The answer, I guess, should be that it's impossible to frame non-splittable material.

This is system and previewer dependent.

@egreg Oh, I don't think that will help. There is unlikely to be much change to breqn until Bruno or I try to port the code to LaTeX3 proper

@PauloCereda support for alternative text may vary between viewers but the facility itself isn't viewer specific, it's part of the PDF accessibility tagging isn't it? (Not sure how best to reach that from tex though, Ross More gave talks on this at some tex meetings a while back

@JosephWright documents last longer than viewers:-) If we put in the alternative un-ligatured text in the tagging, viewers will eventually use it.
