Then in the next scene she is again in Wayne Tower next to Fox, where they are not really hostages or at least roaming sufficiently freely, and where Bruce visits them.
And then after that she's again with Bane (which is also what Gordon tells the Batman).

I think there are at least 1-2 scenes between them, signalling a passage of time. Anything could've happened there.
Bane: Bring her to me... Hi, Ms. Tate. All cool? Well, er, back with the hostages you go.
 
Especially since Gordon says to Batman "she's with Bane", after Bruce just saw her with Fox. It doesn't really add up.

Remember that Miranda's undercover and kinda Bane's spy too. Why not put her back with the hostages?

And then she ends up with Bane and stays with him, somethign Gordon wouldn't have known. And why would the Batman even ask, if Bruce just saw her with Fox?

@Walt It's when Batman frees Gordon from the exile. He asks "Where's Miranda Tate" and Gordon says "Bane has her" (and the last thing Gordon saw of her was when they both got captured). But this is right after Bruce just talked to her.

All I'm saying is, to me this sequence of scenes doesn't coherently add up. If you found a solely plot-based explanation where it does add up, feel free to put it into an answer. I don't say your reasoning doesn't make sense, but judging from the mere narrative continuity it still feels a bit "retconning" to me, even if reasonably.
 
BUT the scenes are in reverse order there: First the meeting, then the trial
