How can someone get to know all of the implicit things the jelly atoms do?
as an example, I see Jonathan Allan using dequeue on integers quite often, which implicitly turn integers into ranges

Well, experience I guess
A lot of the atoms vectorize, quite a few of them do something which I call integer rangification and so on
You can take a look through the source code (github.com/DennisMitchell/jellylanguage/blob/master/jelly/…)
These commands have a few specific arguments (like make_range=True)
You can explore which commands have those "flags" enabled to get a feel of what jelly does in the background
And of course, if you see a command which seems list-specific or number-specific, keep in mind that it almost certainly does something different for other data types. When this happens, it's helpful to try seemingly silly inputs for some commands to see what they actually do
It's also a fun process sometimes =))
Some of the quicks, too, have a couple of subtle features IIRC but I can't really remember any atm
