operation for each neighborhood
I think that it makes the most sense to include the pair if you include one of them

Yes, specially the plotting with a marker and a size will be verbose
In my Matlab and Numpy implementations I used broadcasting to avoid iterating on r or x
So the only necessary loop would be on k
