@Manishearth I will, if nobody else does - I'm hesitant because it will be a few hours of research to ensure I find all the gotchas I can, and cover all the i-dotting and t-crossing. Also, there would be a lot of work trying to avoid the EE-like "start by designing a PCB" approach. Hence I'm not the best guy for it.

Programming an atmega is easy with a breadboard (as long as you know the software bit), I don't see why you need a PCB for it
 
@Manishearth I'm not too convinced about that answer - for the same reason I did not answer it myself. That is: There is no way of knowing without either some quality documentation, or peer-reviewed sample code, how exactly the shield designers have implemented the on-board FLASH interface.
A direct SPI pass-through to a SPI-based FLASH memory chip is not impossible, but not common to my knowledge either. Further, whether the FLASH on the board is SPI, I2C or something more exotic, they need not have used the designated "standard" pins for that protocol. Many shields do not.

@Manishearth Oh agreed, agreed. It's just habit among EE-heads to start with their version of the etch-a-sketch, namely the etch-a-board.
 
@Manishearth Often shield designers simply haven't thought it through (it worked in their lab a particular way, why can't customers read the engineer's mind?) until perhaps revision 3 or 4 of a board.

At least once, I've seen a shield that required a library of its own for accessing an on-board DIP switch bank, but they forgot to ship the library - for over a year the library was only available by contacting the shield developer directly with your purchase details.

@Manishearth Well, it isn't as long as some of the Magnum Opi I have posted on EE, but it's the longest answer on this site so far, I suspect. Did you ever read my grand write-up of beginner's tools and tips, or the one where I destructive-tested a few dozen LEDs to answer a question?
@Manishearth They're the best thing about Arduino's design! Also, every manufacturer of "long-lead female header strips" has racked up their prices by 10x or so over the last 3 years, because of the niche need for such headers in Arduino shields. Those were a low-demand product before Arduino.

PolarAs far as I can recall, the Arduino doesn't clean up noise in the power supply. Some boards have smoothing capacitors, and other boards have nothing. This means that you'll have to put a smoothing capacitor in between your adapter and your Arduino to avoid accidentally resetting it.

@AshRj It's a habit a small subset of kids learn in early school, I've seen it with students all the time. Parents / guides at some point just give up and the child's behavior gets reinforced as a "success pattern".

@Manishearth I like the permanentification question and your answer - I also like the other answer to the question, about using various inexpensive clones.
One word of warning, though - The DigiSpark gets a lot of attention, but it's not based on the full-blown AVRs that most Arduino boards use - it's basically an ATTiny board with a shoehorned bootloader. Therefore there are surprises to be had when trying to load code, and running out of storage.

There have been tons of people who don't even know that you can permanentify
Which means that they refrain from going into production of a good idea and leave it as a simple project

@Manishearth See, the reason I like the clone answer is I've been routinely dedicating el cheapo $9 Arduino Nano clones (my favorite is the Meduino Nano Enhanced) for things which need a 328 and USB.

Also been using $5 Arduino Pro Mini clones (can't remember which one I always order) for stuff where no USB is needed in live deployment.

@Manishearth I'm beginning to get a sneaking suspicion that the tag permanentification is going to find its place in the site. It's a common situation with a vast range of associated questions to be addressed.
@Manishearth Problem with make your own is the tiny SMD MCUs are hell to solder - and the DIPs make the permanentified version just butt ugly and obese.

@Manishearth Wait and watch. There's the power source type issue (answer: Use a buck reg on the battery source), the battery optimization for permanentification issue (answer: Leave out the 3.3 Volt regulator if it's not needed, etc)
 
Then there is the socketed DIP v/s direct SMD issue (Answer: Use SMD for size even if you have to pay a starving student 5 bucks to solder it), then the on-board LED issue (answer: If you absolutely must leave it out, do so, but it makes a useful debug UI)...

@Manishearth How expensive to make your own tiny nano clone: Depends on your SMD soldering skills, but you simply cannot source the components in single unit quantities for less than the price at which eBay sells them.

Here's my favorite permanentification tip: Take a big (20mm to 30mm) heat-shrink tube, and shrink-wrap the final device so you know you aren't going to bust something. Shrink wrap can be cut off easily if needed, just cut along the sharp edge where the PCB is.

See, permanentification could involve not actually dispensing with the arduino, but merely packaging something with 'duino (or clone) and associated hardware into a single unit that lasts and is not fragile.

@Manishearth Need not be perfboard. Could be self-etch, send-out-to-etch, "Just buy a cheap clone and seal it into an Altoids tin with hot glue", and so on. Permanence to my mind = a dedicated device that will work as designed, rather than something that will keep coming apart by intent or accident.

@Manishearth PCB yes - but need not be a custom PCB - Permanentification by dedicating a cheap clone (or an expensive one with solid gold-alloy pins for all I care) is a valid option :-)
@Manishearth I'd prefer "Plain microcontroller and necessary supporting parts", since it could be an ATTiny (shrinkify it), it could be the ARM that the Due uses, and so on.
@Manishearth Wait, you do know what I mean by the whole shrinkify thing, yes? Else just check on YouTube.

@Manishearth It's about taking an Arduino project, and flashing it onto an ATTiny 8-pin DIP so you have a cheaper, tiny little IC ready to do what you were doing with a full 'duino

@Manishearth Fair, but you can do that with an ATTiny - AVRdude works with ATTiny perfectly well.

@Manishearth I would, in the context of AVRdude, just say "AVR microcontroller and minimum supporting components". I'd have to check if AVRdude works with the Atmel ARM units, or you could.
@Manishearth As a matter of fact, for long term research value, adding a note in the question about "ATmega328, or a smaller / cheaper AVR microcontroller, even an ATTiny if possible, which will still run the applicaton: See "Shrinkify your Arduino Project" for some ideas." with the appropriate MIT link.
Reason I suggest this is the honeypot principle, plus shaking people out of the assumption that anything Arduino compatible needs an ATmega328!

I've done a bit of playing around with avrdude, but not enough to write up an answer. When I played around with it I had my nose buried in the pdf half the time :P

The reason I like that term is it's got recall value simplify because of its awkwardness, but making-permanent is ok too.
