@Jonnny I was also using Homebrew versions of Apache and MySQL and I did not remove them before upgrading to Yosemite—they still work fine. Whatever method you used for installing them, the Yosemite installer should preserve these; I saw a few lines in the log as the relevant files were moved (in one of the installer stages) back to their original locations.
