If you don't want to handle the flags, don't. But mod-messaging users for something that users are explicitly encouraged to do - clean up comments - strikes me as a bad idea. Sure, there are those who are just looking for badges, but there are others who genuinely want to help clean up the site.

I've never bothered raising many comment flags myself but there does seem to be a lot of discord between sites on how useful they are from various meta discussions I've seen on per-site metas.

Back when I was doing that, moderators would complain about 'filling up the queue'... that's what the queue is for.
The comment flag queue is a bucket that you can explore at your convenience; it's not a leaky bucket full of lava that's dripping everywhere and you need to empty it right now.
Telling people not to flag old crap in bulk is denying a few things: (1) The user an opportunity to contribute, (2) the site an opportunity to remove old stuff (which might not show up on /questions, but does show up on Google), and (3) Other moderators a chance at handling low-pressure, low-time-investment flags.
