@AlexG @UlrikeFischer The package author replied to my e-mail: "the files are intact, but they come with the 'clickable' library which allows to click into plots and show the coordinates under the cursor. This clickable library uses Acrobat Forms internally, and these forms result in the "save changes" dialog.
I will see if I can suppress the dialog without disabling the feature."

Hi all, I'm having some very basic issues with compiling a LaTex file using shell escape. I'm sure this is a basic error on my part as you can see from the comment of the following post that clemens is able to compile it with no issues:

Q: Can't Replace TEMP labels in Chemnum

When uisng this .eps file exported from chemdraw (Mac OSX) I am unable to compile a scheme in TeXShop where the labels are replaced. EDIT1: Upon adding the use \usepackage{auto-pst-pdf} as well as enabling shell escape in the engine, my compiler hangs and crashes. EDIT2: I suspect I am not enab...

Would anyone be willing to give this a quick look through? You'd make me a very happy PhD student

@Hazinga you should show the log you get with the error, also first try running latex on the terminal comand line if it works there, the error is in your texshop settings rather than with tex itself

@Hazinga hmpf better to add it to the question but just this once (I don't always follow links to such sites)

@Hazinga just cd to the directory where your file is and use pdflatex --shell-escape file (that's how I usually run tex anyway, rather than having an editor run the command)

@Hazinga that just gives a dialog saying a file will be deleted, I am not using that link

@DavidCarlisle how should I best upload the .log?

It's quite large and can't be added to the question due to character limit (apparently)?

@Hazinga On windows I have to use crop=off \usepackage[runs=2,crop=off]{auto-pst-pdf}. But normally I avoid auto-pst-pdf. Debugging it is quite a pain. Better create the figure in some external standalone document with latex + dvips.

@Hazinga doesn't look as if something crashed.

Why does my compiler hang then? The .pdf created is also partially corrupted with pages missing...

Have I engaged shell escape correctly?

@Hazinga I don't know. But auto-pst-pdf calls various applications and when it doesn't work is I already wrote difficult to debug. External graphics are much easier. E.g.

@UlrikeFischer the test case you gave me works, but how do apply this to my actual .tex file report?

Whilst running the terminal command for my actual file, I get an error:

! LaTeX Error: File `name of my image file' not found.

The image file definitely exists and is in the same folder as my .tex as a .png

@Hazinga what do you mean by "hang" if it hung (looped forever) or "crashed" (internal error) then there would be no pdf generated.

@DavidCarlisle well TexShop becomes unresponsive, the beachball symbol appears and a corrupted PDF is generated.

@Hazinga are you are using latex+dvips that combination can not include png files

So only .jpeg are allowed ?

or do they have to be in .eps?

@Hazinga jpg or eps (or obsolete bitmap formats) png works with pdflatex though

@Hazinga unrelated to the image problem but your log shows a lot of Underfull \hbox (badness 10000) in paragraph at lines 67--68 almost always that implies that you are mis-using \\

@Hazinga png doesn't make sense. You can't replace markers in a png. You can include a png in your pdflatex document directly. You need the external document only for the chemical formulas.

@Hazinga probably but I don't have texshop or a mac, so I can't help with that:-)

@Hazinga so I guessed. that is wrong. Badness 1000 is the maximum level of badness that tex assigns. It does not make vertical space it adds a spurious blank line to the end of the paragraph.

@Hazinga normally you should have nothing at all, if your document style is to have space between paragraphs that should be set in the document class file (setting \parskip) not by adding space after each one
