FWIW, "I'm going to do this thing anyway, even if the person I'm doing it for is bothered by it and asks me not to" is one of the definitions of "rude behavior", regardless of what the actual action is. — Erik 2 mins ago

why do you want to do this? For him or for yourself? Because if you wanna do something for him, then do what is best for him: tell him in a normal, non-religious way something. If you want to do the prayer, be aware that you're doing it for yourself and not for him. Don't you think it should be the other way around? I don't think that this is an answerable question at this stage. We need more details about what "type" of atheist he is. Because many atheists have widely varying opinions on this subject your colleague could take your comment any way. The below answers are all good in their own respects but without any more detail, there's no telling which one should have the outcome you desire.
