@kan Well, I don't know why scale or x=.5cm,y=.5cm doesn't work, so I can only suggest some other ways of compacting things.
You could do every node/.style={font={\footnotesize},outer sep=0pt,inner sep=2pt} for the tikzpicture and column sep=-.5mm,row sep=-1mm for the matrix. Note that having a negative column sep does mess up those figures a little, but you can fix that by changing the end point of the dashed lines.
(Also, you're loading tikz twice, which is unnecessary, and amsart already loads amsmath and amssymb I think.)

Q: How "safe" is it to use LaTeX3 (l3packages, l3kernel)?

summerAre l3kernel and l3packages present in most of the LaTeX distributions? Are they "stable enough"? I am asking this because I am preparing a .tex document for a client. I have found convenient to use things like the xparse package or expl3 syntaxis. How likely is that the client will have problem...

Hi. Is it possible to configure things so that references are shown enclosed by a square bracket? By default they are just a number.

@FaheemMitha mainly make sure you let hyperref redefine everything before you save the old version of \ref to add your [] otherwise you will re-instate the original definition (which will fail as hyperref redefines \label)
 
@FaheemMitha You must use \LetLtxMacro\Originalref\ref (letltxmacro package) for saving the old meaning, when hyperref is used. Then you have to take care that the \ref command has a *-form, with hyperref.
