tangorboyzRun sudo pip3 install --upgrade pip setuptools wheel solved the problems. There must be an error because I use both python 3.5 and 3.6. @technastic_tc Is there any package which isn't configured yet? Did you try reinstalling Software Updater?
PS: I don't use Software Updater GUI.

When you run sudo apt upgrade or install some package, is there any warning/error like, "Package xyz isn't configured yet"?
 
@Kulfy nope.. I can update and upgrade using terminal without any errors
 
Run /usr/bin/update-manager from terminal. Do you see any logs? If there are no logs, try reinstalling. Run sudo apt purge update-manager and then sudo apt install update-manager

@technastic_tc These are packages which were marked for uninstallation because they installed as dependency of some other package. Would do same as sudo apt autoremove.
